Abilities from regular Origin won't load in Quilt, there are errors in the log below. No datapacks are being used either.

I managed to narrow it down to QFAPI/QSL. If it's QSL 1.1.0-beta.19 and QFAPI 1.0.0-beta.22, the abilities load just fine. Anything newer than that causes the abilities not to load.
