While using any weapon that can cast spell if you right click while looking at an entity without having a spellbook in the inventory it will delete any item that's in the second hand slot

spell power attributes version 0.9.12

This issue does not occur, when only Spell Engine (and RPG series mods are installed).
Nor even does Spell Engine have any code related to removing items the player upon right click.
The issue is most likely caused by a different mod in that modpack.
