I am new to reporting bugs for mods, as I haven't actually played Modded minecraft in years, so forgive me if I do not provide enough information, I will include as much as I can.

I am having an unusual issue, whose source is difficult to pin down. I have Project E, Tinker's Construct, Twilight Forest, Spice of Life, Thaumcraft, Treecapitator, Dimensional Doors, Inventory Tweaks, Reliquary and JEI.

When I try to craft, as an example (Currently do not know how extensive it is) Surf and Turf, with all the required ingredients, it refuses to work. When I check the recipe in JEI's Recipe display, and highlight the + button that fills the grid with the ingredients, it highlights some/all the ingredients as red, indicating they are missing despite very clearly having them in my inventory. Sometimes it accepts one as being valid, if I have spawned it into my pockets with the cheat mode on, but the rhyme and reason to this malfunction is lost on me. Additionally, despite using the 'U' key to find out what recipes an item is used in, that exact recipe will indicate the very item I selected is absent from my inventory even though it isn't. This is frustrating for me, as this is a very in-depth mod and I had gotten a load of materials and food items prepared, and even completely de-myceliumed a Mushroom Island with the purpose of building a large greenhouse to grow all these different foods.
