I don't see the vanilla foods in the foodstuffs category, but instead in the Harvestcraft tab. The issue is that they don't cook in furnaces. They can't get smelted at all.

I decided to try every section of mods by themselves and that seemed to fix it. Weird. Maybe a compatibility issue but it was temporary hopefully
