World generation does not seem to generate berry trees and sapphire/ruby ores

Issue Description:
World generation does not seem to generate any kind of berry trees in the overworld, though villages can naturally spawn berry bushes. Oran, Sitrus, Pomeg, Kelpsy, Nanab, Hondew, Tamato, Qualot and Grepa trees do not seem to spawn in newly generated worlds anymore.
Sapphire and Ruby ores also do not spawn in caves anymore, but are present in relatively high quantity in the Ultra Space.
What happens:
Upon generating a new world, you will not find any berry trees at all, and you will not find sapphires and rubies in caves.
What you expected to happen:
Upon generating a new world, Oran, Sitrus, Pomeg, Kelpsy, Nanab, Hondew, Tamato, Qualot and Grepa berries should sometimes have trees spawning in the overworld. Sapphires and Rubies should also generate in caves other than ultraspace.
Steps to reproduce:
Simply generate a few worlds and have a quick look in creative.

Adding on to this - unsure if intentional or not but Ultra Space ores only drop the ores (as if you were using silk touch), and are unaffected by fortune. This includes the Dusk Dolerite and regular ultra ore formes of vanilla ores as well as the pokecube resource ores.
