Carbon is picked up by the pipes, then just dropped back down, where it floats back up, getting the pipe / pump stuck in a loop of useless operations.

This is intentional. Either use a filter block to catch them in filters, or catch them using physical blocks above the pump allowing you to use a different method to clean up pollutants.
