The good news is, you fixed the crash with the tools being crafting benched. good job. but bad news, you completely blew up NEI. Cause right after updating project red NEI won't show it's items lists anymore. but it will still get recipes. >_>

never mind! I gave codechickencore and nei an update job and now it works. my bad, jumping the gun. Now you just gotta tell Aiden over at mekanism to do the same thing and everything will be awesome. :D
