Turning all world config off doesn't make the world's generation vanilla

When turning all world config off, some anomalies like dungeons spawning too close occur:
First:
Open Minecraft without quark mod and join a world, go to these coordinates
Seed: 3878886028219126889
Coords: 419 41 319
There is only a spider spawner
Now add Quark, set the config all to false
Go to the same coordinates and there are two spawners too close
