Hoe Harvesting doesn't seem to work on Biomes O' Plentys extra flowers (like lavendel for instance).

Wouldn't it be possible to add a possibility in the config to add extra flowers/grass by hand? Or is this supposed to only work on grass and these are seen as flowers, not grass? If so, still the option to add them in config would be wonderful.

Reason is because Biomes O Plenty uses their own class for their flowers and plants instead of vanilla ones. Make it a bit difficult to automatically detect its a flower, though the Forge plant type might let you automatically detect it as a plains plant

Your flowerpots don't work with BoP flowers either.
