I submitted a bug report to SF4 but thought it good to post it over here after talking with some people about it (namely Darkosto on stream). Mob folders cannot be used on zombies and skeletons in SF4. The culprit seems to be the way the blacklist works and that by blacklisting skeleton horses it blocks both skeletons and zombies somehow.
