This happens to me pretty frequently and it often makes me want to give up the world entirely because it looks really hideous. Unless there's a command to get rid of structures completely (that were generated automatically) and restore the vanilla terrain?

In almost every case, it tends to happen near/in water, structures will generate under the water level and cut off the terrain, and it's always a massive building or giant town.
