The Builder are working the blocks up and lyer by leyer in his chunks but they didnt get removed in the world.
Raycoms wrote the Breaker have to get the UUID of the PLayer than there shouldnt be Problems with Minecolonies Permissions aas that could help you. ->ldtteam/minecolonies#753 (comment)

The builder uses standard block breaking mechanics so if those are failing then something in minecolonies is most likely broken. Make sure you're using the latest version of RFTools because I did so some fixes related to that

Just an update here: problem still exists. The builder can build stuff but can't break anything.
compatlayer-1.11.2-0.2.9.jar
minecolonies-universal-1.11.2-0.8.3293.jar
rftools-1.1x-6.12.jar

This must be something on their side as the builder just use normal breaking mechanics

Well im on 1.11.2 pretty sure I have all the latest I don't see any DL arrows on the twitch client page for the pack. Anywho so a friend and I wanted to build an underground dwarven kinda like city and thought of how great it would be to use mine colonies. After a bit we got a few buildings built and wanted to expand the area by a lot. So instead of mining the area out by hand we figured it would be nice to just use the builder with a quarry clearing card. Got it all set up and didn't see anything for a bit so we left with a chunk loader for the area and after a while we came back. The area had not been cleared and the quarry had stopped. Figuring it was some kinda of glitch or something we tried this a few more times until I decided to drill though the wall and see what was happening. I found that just on the outside of the city border it had quarried but inside the border it didn't touch a thing. After a bit of interwebz digging and not finding much I came to this post. I can confirm that its mine colonies blocking the builder from doing anything and that outside the city border it does work as it should. It really sucks having to dig the whole area out by hand because of "something on their side" issue when the builder clearly works and its mine colonies stopping that. Either way I figured I would throw my two cents in since i'm still trying to find a better solution. As for now i'm either mining the area out by hand or deleting the colony to mine it out then having to rebuild everything from scratch.

Thank you for taking the time to create this issue, as we're no longer supporting versions below 1.12, I'm going to go ahead and close it but if this bug seems to continue over to newer versions, please do report it again so we can investigate the issue further.

Didnt tested it with the Quarry Card on newer versions but tried to place Blocks with the RF Builder and ShapeCard on minecolonies-0.11.776-ALPHA-universal.jar. Didnt worked as well on version. tried to add RFBuilder as Officer and it didnt change anything

If you can test and it's still an issue then let us know in a new issue, I'm currently attempting to reduce the amount of old or stale issues so I'm closing anything that is "likely" to no longer be an issue with newer versions

I was looking for the same problem when I stumbled upon this issue. It still exists and is reproducible by setting B:enableColonyProtection=true in minecolonies.cfg (or ingame through the mod options menu). I had this set to true by default. When putting it to false and trying to run the builder with the clearing shape card again actually removed the blocks.
