[issue rftools-1.12-7.12] something is wrong with filters and the builder in quary mode

So I add a filter with a blacklist and ore dictionary and it works great, I take it of, restart the builder, and its like the filter is still there, then I change the filter to remove some of the blacklisted blocks, put the filter in again, and it doesn't change the filtered items... not sure.
Here is my setup.
Builder, with modular storage on top.
Filter with cobble, stone, dirt, grass, gravel, set as blacklist and ore dictionary on... (had to set ore dic on, since without it it won't do anything, maybe because of biomes o plenty? natura? not sure), set the builder to run, all good.
Now I want some cobble, so I take out the filter remove stone from it, put it back in the builder and set it to run, ... no stone gathered, remove the filter all together, reset the builder to start from scratch, and hit the lever to run... no stone, dirt, gravel or anything... only the minerals it was getting before.... not sure... u tell me, am I doing something wrong here?
uh... well.... would love to, but it was in a hardcore single player world and I just died, XD, leave this here and as soon as I have another builder up and running in survival, I will send the screenshots, but I even had a builder without filter card in, and it was still filtering items... weird.
seems like it was an issue when I put Minecolonies on... it seems to freeze the filter in place on the machine, they have this permissions thing over an area that breaks the machines that dig. I've put a comment about it on another issue for the same thing here.
Aha! This is indeed some sort of Minecolonies incompatibility. I had a tree farm using Builders, and recently decided to get into Minecolonies. I was getting really confused as to why my tree farm had suddenly stopped working, until I came across this bug report; and as soon as I uninstalled that mod, my tree farm started working again :)
