So basically that should just give the opportunity to remove a certain block from the rendering.

Such as water.

Add "minecraft:water" and "minecraft:flowing_water" to the "Extra Air Blocks" option under "General" in the config. Then relog if you're on a server. (You might have to on singleplayer too, I haven't tried) Schematics will then show properly underwater.
