I'm currently attempting to play Mystic Mesa but for some reason the wolves only show up as black figures with the health bar above. I know my computer can run it just not sure how to fix it so the mobs actually show up. Also not sure if its supposed to be like that but whenever I spawn near water seems to be a ton of wolves in there too.

I just did a fresh install of Mystic Mesa from CurseForge app and wolves show up fine for me. Have you installed any other mods that are not from Mystic Mesa? Particularly things like Optifine or Shaders Mod, but any other mods have the potential to cause issues?

As for the squid wolves in the water, I wouldn't say it's intentional exactly, but it is how it normally works just because of how Minecraft spawning works. Same as how there are always too many Squid ;)

A screenshot wouldn't hurt. Also a copy of latest.log from the logs directory of your installation will have a list of the important specs.
