The Matter Fabricator will accept up to 642 scrap (or 72 scrap boxes) before you connect power, when you do connect power the 642 scrap will count for nothing.

Can test this by putting 11 stacks of scrap into an unpowered matter fabricator, it will leave 62 behind, connect it to power and it will go to 1% as normal.
