Not a bug and it was something I recently remembered. JEI will overlap with the GUI which gets quite annoying and having it be disabled by default would make using it a lot more tolerable.

Now fixed by JEI Area Fixer, as that mod has quite a bit of downloads and is focused primarily on fixing JEI on several mod GUIs I think it should be safe to close this.
