I went into creative mode on my server, spawned an F5 tornado, went back into survival mode and a few seconds after being lifted by the tornado I got kicked for "flying".

Yeah I think I always turn on that setting when we setup servers, MC is bad at false positives for that.

You should always enable flying in modded servers, this can be found in the server.properties file.
