Possibly related to [http://youtrack.sk89q.com/issue/WORLDEDIT-2270 WORLDEDIT-2270]. You can force the game to copy entities with the "-e" flag on the "//copy" command. However, it does not deep-copy the selected entities. When you paste, villagers will become default and lose offers, pets will become wild, wither skeletons will become skeletons, and so on. Items, oddly enough, retain their itemstack data, but appear very bugged: they cannot be picked up, as though their 'Count' value is invalid - these bugged items are not phantoms; they persist on relog and server restart, and despawn or get destroyed by the environment naturally.
Furthermore, exporting a schematic will never export the entities in it, even if the clipboard does contain entities.
