Tried setting the flag to either 'Allowed' or 'Denied', still taking damage. This includes moving myself in and out of group, op-ing and deop-ing myself, finally setting the override to true or false.

Unfortunately, I'd need some more information to help you here. Specifically the info about the region hierarchy, all flags, etc.
Best to just provide the region data. Attach the yawp-dimensions.dat file here and I take a look at it.

I'll move the issue to discord as I gave up earlier and moved on to another modpack. I'll try to reproduce the issue and send the yamp-dimensions.dat there
