What happened?

I tried changing my sprint key to left shift and my crouch key to left ctrl and when i press ctrl/shift the field changes to the key but it's still waiting for another input and the only way i can get out of it is if i press another key or if i press escape which makes it not bound to anything.

Same here. you can do it manually tho.
(in ur ATM10 folder there is a file called options.txt. Open it, find the lines starting with "key_key.sneak:" and "key_key.sprint:". after the colon type for shift: "key.keyboard.left.shift", for control: "key.keyboard.left.control")

for example:
...........
key_key.sneak:key.keyboard.left.control
key_key.sprint:key.keyboard.left.shift
...........

I am having the same problem, Is there any update on this guys?

I got the same kinda thing happening to me where I can't bind anything to left alt. Every other key works tho

This appears to be fixed in the latest version.
