I tried upgrading an Allthemodium furnace (or any furnace in the related mod) and the furnace disappears as if it was deleted from the world.

Have you tested this on a fresh world / any other details about where or how you're doing it that might be an issue? I tested on the latest pack version and could not reproduce.

I only tested this on a remote server instance I will begin local testing.
