Since v0.0.27, quarries and mining turtles have stopped working. Downgrading to v.0.0.26 fixes them.

In all of the locations I've tried mining turtles, the dig command fails and says, "Cannot break protected block". Quarries build themselves and move the mining arm but do not break the blocks.

this is being caused by the blue skies mod, disable it for now(delete the mod from your instance) next update of that mod will solve the issue
