I don't know if this can be fixed on your end; it is probably an issue with the mod itself.

If you give an Allay a JDT tool with upgrades installed on it, a copy of the upgrades will drop.
Taking the item back from the Allay will still have the upgrades installed leaving you with duped upgrades.
Not game-breaking.
