The biome focus' for this quest arent being detected

Are you sure you have the correct ones? Craft some regular Biome Foci, and visit the 4 biomes listed to transform them into the correct versions.

They are the right ones

I went to each biome to create the required items. Now it should be detected correctly.

Experiencing same issue ^

Changed the detection to NBT independent, because Thaumic Augmentation (unconventionally) likes to store its data in both the Forge Cap NBT and (sometimes, inconsistently) in the regular NBT of an item.

Now the quest takes any 4 Biome Foci, but there is a note explanining that the 4 listed will still be required anyway.
