Issue Description

In 1.4 machines and other tables (rock cleaner, alchemical table) no longer work for automation setups, at least using Ender IO or XNet cables. They intput items on every slot (even output ones) and they extract from every slot (even input ones).

Example: Rock Cleaner with two crates connected using EnderIO item conduits inputing dirty rocks and exporting the cleaned products now the input items just all go into the export crate because they enter the Cleaner in every slot (even the "clean items" slot) and immediately get pull out from every slot.

If someone comes across this, the issue is only with an upgraded world (from 1.3a in my case) and it's fixed by breaking the machine and putting all the connections back in place.
