Describe your issue.

1 - The honeycombs of the bee: Wasabee, Clockwork and Spelling, are not centrifuged by the machine. (FIXED UP)
2 - It does not allow the BEEHIVE to be upgraded and the apiary does not allow upgrade.
3 - There are bees that do not indicate how to get them, or the spaw or how to mutate them.

Did the issue happen in singleplayer or on a server?

1. All three of these have centrifuge recipes; can you please post screenshots showing they don't?
2. Duplicate of #3436
3. The questbook indicates that some bees are crafted within the mod they are related to. Recipes can be found in JEI, and bees should have tooltips with clues for how they are acquired.

You need bottles for all of those honeycomb blocks.

That's what it says in JEI for the uses of those honeycomb blocks.

If you don't want to bottle up the honey from other honeycombs (presumably it's going into your RS system), then you'll want another centrifuge that also gets bottles.

I have a fluid panel which collects all the fluids released by the combs and does not require flasks

For those honeycombs though, bottles are required for the centrifuge, as JEI will tell you, as the outputs are not fluids.

Okay then when I put the jars I already centrifuged it, thank you.

What I did for those honeycombs was set up a second centrifuge just for them that got bottles exported from Refined Storage.
