The crafting station can access adjacent inventories, so you can place/remove items from an adjacent arcane pedestal. If there is an item in the arcane pedestal, and you attempt to remove it by shift clicking it into your inventory from within the crafting station, it fills your inventory with the item you are attempting to remove.
