Tardis mod was updated to v0.99 on Aug 14, 2015 (Forum link). The fixes list include the bug that bugs me. Namely, Temporal Dirt block disappears when a tree or an Ender Lily grows on it (dropping an extra sapling for a tree, or two lily seeds for a lily).
