Certain categories still show up in JEI for disabled EnderIO machines. These should be filtered out using the parameters in config/enderio/enderiomachines.cfg

The categories appear to already be hidden in a normal startup, as EnderIO already hides the category for machines with no recipes. The category reappearing may be a bug related to reloading resource packs.
