they're a tad annoying to make and adding a recipe for them in an assembler would make them a lot more practical.

Applied Energistics is smart enough to re-use buckets in pattern recipes, and for the water generator, there is an alternative with the Endervoir, so the recipes only really need to be made a couple of times until they can be automated with applied energistics, so I think they are fine how they are.
