I didnt see this in the issue list. Would it be possible to add cut gem stacking automatically?

Sorry, but we do not have plans on that for now. From the FAQ:

Q: Can you add item sorting?
A: We do not have plans on implementing item sorting. However, Bagnon works perfectly fine with other add ons such as BankStack.
