More than likely my own fault or something i am missing completely but it appears that all of the emphazised alerts are disabled by default and the only way i can enable is to pick through every boss ability and set them active - is there something i am doing wrong here?

That's working as intended, you emphasize the warnings that you feel are important enough to you.
