Everything worked fine before 5.04, now my Affliction Warlock timers (have not tried other specs yet) are not appearing to track time on Bane of Agony, Corruption, UA, etc. They are appearing on mini icons below the target. I tried adjusting all the items on the slider bars, and now I get a "1" that appears on all spells as the global cooldown occurs.

If you mean the countdowns are not showing on action buttons, then they are not suppose to. Action buttons do not show the duration of debuffs on action buttons. If you had that behaviour before, it must have been from an additional addon.
If you mean the countdowns on the target frame, then I am not being able to reproduce the problem. Which unit frame addon are you using?

I think the problem that I (and others) are having is with Inline Aura.  Since the 2 programs works so similarly, and Inline has not been updated yet.
