There's a bug with the bar currently where if you have it set to always show for your spec, when you first reload/login the bar won't appear until you're in combat, but after that it will obey the show/hide setting. Make sure on initial load the bar shows/hides the bar to match the state the settings expect it to be in.

This also happens when you switch specs or a talent, if conditions to show the bar were previously met (aside from "always show").

Work done in #392 to consolidate show/hide appears to have fixed this bug. Closing.
