to confirm, is this new 1.9 behavior or are we talking about the mechanic where jumping/whatever on the soil/farmland block will revert it to dirt? because i was under the impression that the latter case was already protected.

It appears that people who are permitted to build in the region can still trample crops. It's quite annoying.

yes, that's intentional... they can also just break the block if they want.

Could you add a flag or config option to prevent trampling from all people even if they can build in the region?

there's already a config option to disable all crop trampling.

Could you make an option just for certain regions (like a flag?) So that people who can build in regions don't accidentally trample crops, but players will still trample their crops out in the world.

we will consider it, but worldguard isn't being actively worked on aside from bug fixes and maintenance right now, so don't hold your breath.
