After placing a sponge, the water around it is removed from the world. After you remove the sponge, the water says in place and does not come back together.

This is probably just because the water blocks aren't updated. Placing/destroying another block near them should fix it. Don't think it's something for worldguard to fix, although it may be possible to force water blocks to update.
