Each Omnitrix has its own selection list of aliens as seen in the series.
The prototype has the classic aliens from the original series; the recalibrated omnitrix has the alien force aliens while the ultimatrix has the supreme and previous aliens, the full omnitrix has several Omniverse aliens and the Biomnitrix has the same with the addition that you can merge most of these with many fusions; At the same time there are more aliens that appeared in the series that Ben has in the watch but never used; As the species of Vilgax, the highbreed or SixSix.
