Steps to Reproduce
I don't even know how I did it. I have my mod list and my config in this google drive link:

What You Expect To Happen
When cutting wood using an Axe, the tree is cut faster, and when mining Holy Stone or ores with a pickaxe, the stone/ore mines faster.
What Actually Happened
Mining stone/ores and cutting wood takes the same duration with the correct tool as it does with just your bare hand.
