Not an issue with the mod, per se, but an idea I had.

Just in case it wasn't clear by the title, I'm suggesting an item filter that will make a conduit extract items in stacks of the # set.

For example, you have the inverted limited filter set for 8 Iron Ore. You have a chest with 61 iron ore in it. The conduit would extract Iron Ore in stacks of 8 from the conduit until you're left with a chest of only 5 iron ore in it.

If I could add 2 cents, often a chest will have 2 partially full stacks. While I doubt the filter/conduit would be justified in merging these 2 stacks together, it would have the option of which stack to pull. If you have a limited item filter filling it up to 8 and an inverted limited item filter pulling it out, then you should fill up the larger stack and suck out of the smaller stack. If they are equal then using the slot number should inform the filters to fill up the first slot, and suck from the latter slot.
