I am unsure if you are able to fix this yourself, but when updating to the newest version, Mystical Agriculture stops having any plants relating to NTM. Reverting adds the plants back. For example, in 1.8.5, there are tungsten, uranium, and graphite seeds. These aren't the only ones, just a few examples. Upon updating to 1.9.0, these are all gone.
