I noticed that when hovering over a Tome of Illusion, ALL THE THINGS says I'm missing the illusion, when in reality I already own it.

Take "Tome of Illusions: Azeroth" for example. The addon says 0/3 (0%). But i own all 3 illusions. This goes for all Time of Illusions in the game.

Is it because the game itself don't even know what Illusions you own? Because I noticed I can keep using the same Tome of Illusions over and over again.

Where you can use it over and over is a Blizzard bug. Why ATT shows you as not owning it is a different reason. To get it to correctly show up do a Shift + Click on the "ALL THE THINGS" header. This forces a recheck so that it can be flagged if you do own it.

The reason is when you learn an illusion Blizzard doesn't send out any flags or any notifications saying you learned it. It just silently in the background checks it off. Due to this addon's can't properly mark it when you do learn it. So you have to force a recheck of your database for it to be notified you know it.

I believe we talked about it at one point, but people might get upset at the performance loss they would get when logging in.

I'll tag Crieve and see if he can maybe explain it a bit better and see if it's a possibility without causing issues for others.

If you implement it, it should be as an optional option. Because as you say, it would curse performance issues.

But i would pref lagging at login + addon with up to date information. Over no lags and outdated addon infomation.
