As the title says, the collection list has marked Protoform Schematics I have unlocked as incomplete. This does not get fixed by refreshing the collection or opening the crafting screen and then refreshing (which is what usually works for a similar problem with regular professions).
I have the latest version of ATT and am certain the schematics are unlocked (in a lot of cases I even have the mount crafted too).

Can you screenshot that you are on 2.7.6 and then open the two respective Protoform crafting (both Mount/Pet interfaces)? Other users with this issue reported it was fixed for 2.7.6

Today I got a new update for the addon (2.7.6) and can confirm that the issue has indeed been fixed. Thanks!
